Well, crap :) it's my best guess still, although I don't know how widespread this specific color coding is in the industry. I've seen absolutely no notes anywhere to go with these specific frames, and there's none in the images themselves, so it's a mystery.
EDIT: Also, they _do_ look pretty rough, just like a director's correction that's a guideline for fixes rather than a finished shot.
The whole series was co-produced by A-1 Pictures and Trigger, but the main creators come from Trigger and Gainax before it. It's not a stretch to believe they're using common practices at Trigger.
