no feeling of disjoint there

not a fan of the 3D background here. Don’t think the animation works well within it here specifically
its intentional, shirobako is a show about making anime so what you're seeing is an anime within an anime
How did PA works get him to work on this? isn't he contracted with bones?

Even if you have a contract as long as you use a pen name and not your real name you can animate outside of the studio you are contracted to. Like he did when he worked on One Punch Man Season 1.
He probably had a close contact with the one working on this show.

It's a pretty typical practice for animators who are employed by specific studios but do work outside of their main employer as well
