Shinkai says in an interview that the ceremonial dance at the shrine was choreographed by Kabuki actor Kazutaro Nakamura. They filmed Nakamura performing the dance and based the animation on it. So not precisely rotoscope, but close. The motions of the dance represent the first comet incident.
